Purification: How Preparative HPLC Removes Deletion Sequences

The material cleaved from a synthesis resin is a mixture. Purification, not synthesis, is where a defined product is obtained — and the hardest impurities to remove are the ones most similar to the target.

The separation problem

Crude peptide contains the full-length target alongside deletion sequences missing one residue, truncated chains, incompletely deprotected species, and oxidised variants. A deletion sequence differs from the target by a single amino acid out of many, so its hydrophobicity — the property reversed-phase chromatography separates on — is often very close to the target’s. Closely related impurities therefore elute at nearly the same time.

How preparative HPLC works

Preparative HPLC uses the same principle as analytical HPLC at larger scale. Crude material is loaded onto a hydrophobic column and eluted with an increasing gradient of organic solvent. Fractions are collected across the eluting peak, and each fraction is analysed. Only fractions meeting the purity specification are pooled; the leading and trailing edges of a peak, where impurities concentrate, are typically discarded.

Yield versus purity

This creates a real trade-off. Narrow fraction cutting produces higher purity at lower yield; wide cutting recovers more material but carries more of the shoulder impurities. Purity specifications therefore have a direct cost, and materially different price points between suppliers sometimes reflect where that line was drawn rather than any difference in synthesis.

Confirming the result

Pooled fractions are lyophilised and then re-analysed. The release chromatogram is run on the finished solid, not on the pre-purification crude, and identity is reconfirmed by mass spectrometry. Purification without a post-purification analytical check documents an intention rather than an outcome.
