What Is a Peptide? Amino Acids, Bonds, and Nomenclature

Precision about terms makes the rest of the literature easier to read. A peptide is a defined chemical entity, not a vague category.

The building blocks

Peptides are polymers of amino acids. Each amino acid has an amino group, a carboxyl group, and a distinguishing side chain that determines its chemical character — charged, polar, hydrophobic, or aromatic. Twenty amino acids are genetically encoded in humans; synthetic chemistry also uses non-canonical residues and D-amino acids, which are frequently introduced to alter stability.

The peptide bond

Amino acids join through a peptide bond, an amide linkage formed between the carboxyl group of one residue and the amino group of the next, releasing water. The bond has partial double-bond character due to resonance, making it planar and relatively rigid. This rigidity constrains how the chain can fold and is the structural basis for secondary structures such as the alpha helix and beta sheet.

Directionality and naming

Every chain has an N-terminus, with a free amino group, and a C-terminus, with a free carboxyl group. Sequences are written N-terminus to C-terminus by convention, so the order carries meaning: a reversed sequence is a different molecule. Residues are commonly abbreviated in three-letter or single-letter code.

Where peptides end and proteins begin

The distinction is conventional rather than absolute. Chains up to roughly fifty residues are generally called peptides; longer chains that fold into stable tertiary structures are called proteins. Many research peptides are far shorter — GHK-Cu is three residues, and several studied signalling peptides fall between ten and forty.

Modifications

Synthetic peptides frequently carry deliberate modifications: C-terminal amidation, N-terminal acetylation, cyclisation, or attachment of lipid or polymer groups. Each alters stability, charge, or conformation, and each is part of the compound’s identity — which is why specification sheets state them explicitly.
