Counterion Chemistry: TFA, Acetate, and What Salt Form Changes

Synthetic peptides are almost always isolated as salts. Which counterion is present is a specification worth reading, because it affects more than nomenclature.
Why a counterion is present
Peptides carry ionisable side chains and termini. During reversed-phase purification, trifluoroacetic acid (TFA) is the standard mobile-phase modifier: it acts as an ion-pairing agent that sharpens chromatographic peaks. As a consequence, basic residues emerge paired with trifluoroacetate, and the peptide is lyophilised as the TFA salt by default.
Where TFA becomes a problem
Residual trifluoroacetate is not inert in all experimental contexts. It has been reported to affect cell viability and proliferation in sensitive culture systems, and can interfere with assays where it contributes background. For this reason, peptides intended for cell-based research are frequently subjected to salt exchange, most often to acetate or hydrochloride, using ion-exchange chromatography or repeated lyophilisation from an appropriate acid.
Effects on mass and solubility
Counterion identity changes the molecular weight of the isolated solid, which feeds directly into net peptide content and any mass-based concentration calculation. Salt form also influences hygroscopicity and dissolution behaviour, so two lots of the same sequence in different salt forms may not handle identically.
Reading the specification
A well-documented lot states the salt form explicitly and, where relevant, reports residual TFA content. If a compound is destined for a sensitive cellular assay, the counterion is not a footnote — it is an experimental variable that should be recorded alongside the sequence.
